Im Jahr 1886 macht ein vermeintliches Seeungeheuer die Weltmeere unsicher. Der Meeresbiologe Prof. Pierre Arronax (Patrick Dempsey) begibt sich an Bord eines Walfangschiffes, um das sagenumwobene Tier zu finden. Bei einem augenscheinlichen Angriff des Seemonsters werden Arronax und der Harpunier Ned Land über Bord gespült.
Zu deren Überraschung handelt es sich bei dem vermeintlichen Monster jedoch nicht um ein Lebewesen, sondern um die „Nautilus“, ein hoch entwickeltes U-Boot unter dem Kommando von Kapitän Nemo (Michael Caine). An Bord des U-Bootes beginnt ein fesselndes Abenteuer in den Tiefen des Meeres.
